The argument is actually that no crimes have ever been committed in the name of atheism. Being an atheist means not being a theist. This does not prevent you from being, as few atheists are a totalitarianist, a communist or a psychopath. The three dictators most commonly used while arguing against atheism are Hitler, Stalin and Mao. While Hitler was probably the most roman catholic roman catholic of his time, Mao and Stalin were probably atheists and spread atheism. This was however mainly done to prevent there being any person or thing above the leader. Even if Stalin and Mao were spreading atheism and science (which is easily refutable by looking at the amount of spending for non-military research), they still did not kill in the name of Darwin. Anyone can be a killer, and anyone can be an atheist; this does not mean that every atheist is a killer or people are or become killers because of their lack of belief in a God.

@gilgamesh161, Hitler was a devout anti religious atheist who removed religion. Same as Mao, Stalin and Pol Pot who killed and persecuted religious people due to their militant atheism. Therefore yes, people have been killed because of atheism and your mental gymnastics and denial doesn't change the facts. They killed because they wanted a godless society and wanted to remove religion, not because of Darwin you dummy.
